`merge` develop #64

Before develop is merged to main there needs to be a major clean up effort, to be sure that functions are tiidy and ready to be published to CRAN

task list to follow.

@kevinsorochan has made a fork to preserve our internal version with extra custom functions

Develop branch function scripts have been cleaned up, and organized into sections based on functionality.

Quite a few functions have been removed from the exported namespace of the package. Note that the code still exists in the function scripts but the functions are not available to be called by users. This way effort is preserved and could be a foundation for future development but users will not be able to access experimental or internal functions. Some functions were removed entirely due to being outdated and irrelevant.
