Need to replace manage_externals with git-fleximod #250

Issue Description

CSEG will soon drop support for manage_externals, and instead replace it with a new tool called git-fleximod. Given that CAM-SIMA will be the atmospheric component for CESM, CAM-SIMA will need to make the same switch.

However, the PR for this issue should wait until ESCOMP/CAM#946 has been fully tested and merged into CAM, as any issues found there will also show up in CAM-SIMA.

This issue has been superseded by CAM-SIMA issue #266, so closing now.
