Remove manage externals #80

Description of changes:

Removes manage externals as a requirement for checkout. uses git submodules instead.

Testing:

Test case/suite: Test status: [bit for bit, roundoff, climate changing]

Fixes [POP2 Github issue #]

User interface (namelist or namelist defaults) changes?

82 is the more recent implementation to remove manage externals
