This PR implements a 'bamm profile' mode that prints out a table of the values that 'bamm filter' uses when filtering. It includes a new c module 'bamProfiler.c', and a nosetest for the 'bamm profile' command.
I'm not very good at git, so there's a bunch of other things in the PR too. My new machine has an updated automake version, so all of the auto generated files have changed. :( Also, I had previously implemented some new coverage metrics in my branch that I didn't get around to pushing here until now.
