Pairing is one of the issues of auto time tracking. My proposal is to have a list of all your team members and you could check box that you did pair programming with someone. Then Khronos will pull the other developer's Jira records for that day and track them as yours. I have no idea where we could store the state of the check box

This could be resolved in the following ways:

manually by the person, by adding the entry by hand in the Khronos system.
automagically, when 2 persons have been assigned to a JIRA ticket in the same day - that ticket will appear for both persons. We could potentially exploit this behaviour in order to properly log the pair programming implicitly.
