R Markdown pipeline for reproducibility #15

Pipeline from raw data to paper. Might require several. Not strictly needed but is good practice. Alternative is just writing a detailed README explaining the step by step order of the analyses, along with the .R scripts needed for each stage (see Charlotte's river dolphins paper).

For Ellen - Go through your code step by step and check there is nothing you've done that you haven't mentioned and might need to justify. A good way to do that will be to start that Rmarkdown file(s) with the step by step for the analysis
