You need to give more details if you want help:
What game ?
What kind of controller were you using ?
Can you go back to the menu using the MENU key ?
How are controllers configured (report all the settings used in Controller
Menu) ?
Dis you change the key mapping ?
Seems like faulty controller configuration; Are you sure the inputs worked the
first 30s (it could have been the game automatically starting) ? Because input
emulation can't stop like that unless the controller stops responding (battery
loss, disconnection, etc)

Nope. Genesis Plus 1.4.0 works perfectly for me. Are you using an SD card, HDD
or USB flash drive? And are you using an IOSes?

It does have the same problem in my console too.
I am using a Korean Console and change it to System Menu 3.2U.
And when I am using only one wiimote, it stop working after a few seconds, I
haven't load any game yet. And some times it just show a error screen like a
code dump.
And I did success running game once, I was using a 2P wiimote to go into
HomeBrew channel, and run genplus-gx from there, and at the genplus-gx
welcome/notice screen, pressing A button of 2P can't continue, then I turned on
1P wiimote, and it succeed. Loading game and running for a while, no problem.
I am using SD card only. And I installed IOS58, Hermes' IOS222.

The game didn't matter it did it regardless whether or not I started a game or
went into the menu. I was using only one wiimote too and a sd card as well.
Yeah it showed a code dump screen sometimes too.
Anyways it may not be too much an issue, I re-downloaded it and put it on
again. Oddly it did the dump error right the first time I ran it instantly
after I hit the button to continue when it starts. But now it's not freezing at
all, and I can stay on as long as I want.
Also the freezing thing happens on mplayer sometimes, but worse, and wiimc too
until I installed the wiimc channel and it now runs fine.

Sounds like an SD card should be properly formatted :) It's been posted up and
down on dozens of issues at google code, and hundreds of times at buletin
boards/forums all over the net... Google it;)

I never reformated my sd card differently then before, so I don't know about
that. Just deleted the app and put it back on. I think it may be the error in
the beginning. Before it might not have finished formatting everything before
it rebooted the first time.

I didn't reformated sd card either, it works fine for Genesis Plus 1.3.1, but
failed in 1.4.0

First thing, please don't try to help users if you are not 100% sure about what
you are saying since it generally only confuses more than it helps. If he can
load games from SDCARD, there is absolutely no reason he should format it again.
Secondly, there is a bug in HBC (last version) when using <no_ios_reload> which
can cause crash (DSI exception screen with numbers) or freeze (Wiimote does not
respond anymore) when your Wifi router is off. Either always have your Wifi
connected or edit the meta.xml file to remove the line with <no_ios_reload>.
You won't have any DVD support (without modchip) anymore though. Note that the
bug apparently also occurs when Wifi is ON but you launch the app during
network initialization. The safest way is to disable the <no_ios_reload>
feature that is pretty unstable in the current state.
Another solution is to try to load the app as fast as possible in the HBC, as
soon as the apps list appear (before it starts initializing network) but it's
not really reliable.
Not much I can do sorry, the bug is in HBC, not the emulator :(

Ahhh... okay. That makes sense why it just started working now, as after it
wouldn't work I decided to get internet working and got it set up.
