Controller not working within game #413

I'm trying to use version 1.0.4 (r50) and have tried setting up the standard 
Dreamcast controller keys to how I like them.  They work properly when I start 
a no-disk boot, but when I try to start a game, the controls don't work.  Any 
suggestions?
