The bug/issues appears in a clean WordPress environment

Dear @jayeshtak ,

that's not an Enlighter related issue: your third party plugins has to trigger the EnlighterJS API methods to highlight the content. currently on JetPack and jQuery hooks are directly build into Enlighter: https://github.com/EnlighterJS/Plugin.WordPress/tree/master/resources/extensions

your third party plugin requires specific code (see the link above) to trigger the highlighting. you can try to enable the jquery/jetpack integration (this may work in some cases..)
