Yes indeed, and there are some interesting points here.
First, it probably makes sense for a chemist to have x-ray diffraction data under crystallography data. For a physicist, x-ray diffraction could be far more general and may not involve crystallography.
I agree the mappings are very important. It would be helpful to understand how they might be implemented in a real application.

The Chemical Methods Ontology has descriptions of different data types such as x-ray diffranction data and techniques such as high-resolution X-ray photoelectron spectroscopy
It would be useful to explore mapping PaNET terms to the data types and other terms described in CHMO.
