If you can, please run the same command again with a --debug flag. qFit will output a detailed qfit.log file. This log contains a lot of extra detail that will help project maintainers identify where in the program an issue occurred.
Please attach structure/map files to help troubleshoot, if possible.
Describe the bug There are residues that have the altlocs removed from the rest of the residue, but still have multiple altlocs in the hydrogens.
This is coming up during refinement. Unclear where it is coming in (qFit code or phenix.refine).
