Replaced the gas quantity in PVDGasFlow with a PureSubstanceSection sub section

@aalbino2 I changed the gas in the PVDGasFlow to be a nested sub section instead of a reference to separate entry. Not much to review but mainly wanted to keep you updated as we might reuse this section for MOVPE.
