Use Doxygen for documentation #5

Note that these days Doxygen supports Markdown and formulas (and even MathJax).

I bet you know this already, though.

(I wish it supported Markdown back when we started using it. Its own markup syntax is awful.)

I actually hadn't looked at their own markup syntax before. It is aweful.
