Repository corrections

Here is the stuff that is missing from the repository and the clarifications from the repository exposition on August 23th 2019.

[x] Change the names of the directories in the general Readme ex /bin
[x] Change the names of the scripts in the general Readme adding .sh/.R
[x] Add a code key Readme to explain meta
[x] Clarify which QC scripts can be optional
[x] Add a pre-requisites Readme/directory

These points came from the observations of my repository presentation on August 23th 2019. With all those points finished I will now close this issue.
