Fingerprints can't save its card references when quitting a run, because nested objects aren't saved. This also applies to Sledgehammer since changes to Glass cards aren't saved, though technically it's only for 1 frame due to the changes being set again in Card:update.
Maybe wait until Steamodded 1.0; it may make it a bit easier to save/load stuff like this.
