Game freezes while using Xbox 360/XInput controller with changed configuration

What steps will reproduce the problem?
1. Plug in an Xbox 360 or XInput controller and play the game.
2. Go into the options and change the buttons for JoyStick, then change the 
buttons (Menu to Button 8, Pause to Button 7, etc.).
3. Attempt to leave the game in the ship/pause menu or pause it in-game.

What is the expected output? What do you see instead?
Expecting the game to work with the Xbox 360 controller. Instead, the game 
freezes while the music is still playing. Task Manager claims its Running but 
the game isn't doing anything despite pressing the buttons or keys on the 
keyboard.

What version of the product are you using? On what operating system?
Lastest build (v2.1-20130907). Running Windows 7 Ultimate, 64-bit.

Please provide any additional information below.
I am using a wired Xbox 360 controller.

I have a wired Xbox 360 controller, but I am unable to reproduce the problem.

I changed menu to button 8 and pause to button 7 and both worked as expected 
in-game.

Could you attach your 'joystick.conf' file?

I doubt it would help since any changes I attempted doesn't save on the 
joystick.conf file all after the game frees, but if you want to look...

Does it unfreeze if you fiddle with the triggers?
