Same version, part of SevTech modpack. Same issue.
Found out that the upgrades are applied - if you pick the boat up, they are visible. But when you place to boat to use it, it returns to default state (as seen on @ZeekDaGeek picture).
bumping this as it is STILL a thing (as the mod hasn't been updated in a long time).
The upgrade is still there however, and the fuel gauge will attempt to show it
Edit may 2020: I no longer use immersive engineering or any addon mods due to the deliberate incompatibilities between the base mod and other mods going against my belief that all mods should be intercompatible to the fullest extent possible. I won't be able to assist further on this, unfortunately.
Is this specific to multiplayer, or does it happen in singleplayer as well? Creative or survival?
I've tested this in multiplayer for sure, and it's as described, the upgrades don't seem to be working though they are technically there. Works as intended in singleplayer, just tested all features related to the motorboat.
I have the same issue on a multiplayer server with FTB Revelations

Me and a group of friends have upgraded our LAN-World to a real Server and do have now the same issue... At first I thought, that it is because of the transfer of the data to the server, but it seems like it's an multiplayer-Bug.
I just would like to know, if the Problem was solved. And if yes, how?
That's because we play on 1.12.2 and it seems like this version is no longer suppported. So I would need to fix it somehow myself.
Any tips, ideas or even solutions? Maybe from the creator himself?
I would be very glad, if anyone could help.

It seems that despite putting upgrades into a motor boat it will not upgrade the boat, I can't really even tell if the boat has the upgrades installed or if they're in some weird worktable limbo inventory.
Notice how it has no iron hull, no emergency oars and when controlling it feels like it has no rotors, but I don't really have any reference to what it would feel like if it did have rotors.
