To Reproduce Steps to reproduce the behavior:

  1. Grab a Type N Fuselage with windows
  2. Clone it (R+Left Mouse button)
  3. It will be flipped as per screenshot

This will also happen with multiple part cloning.

Does this happens with every part? Or is there a specific type of part or a set of odd ones which do this while others don't?

Have you manipulated (rotated) the part before placing it? Or is this after placing it directly from the menu without any turning?

Does it happen or fail to happen if you do turn them around a bit before placement?

This is valuable intel which would make finding out the true nature of the bug a lot easier if known. Thanks.

What I think is happening is that the cloned part is interacting with the originals attachment nodes causing the flip.

The video below shows this in two parts: (Please ignore the rotation, just pay attention to the flip)

First Part is that it has an attachment node on one end. So when I clone the entire thing it flips around. Second Part of the video doesn't have an attachment node on either end so doesn't flip.

In addition, Look at the following:

I didn't attempt to flip here, I cloned and it did the rest.
