Does this repo support Linux by patching at the hardware/EFI level or is it only within /Library/CoreServices/ for the installed OS?

Is there any way to get pixel-clock-patch-v2 limit persistent in Dual Boot with Bootcamp/Linux?

Definitely not, it patches a macOS specific system file. What hardware are you running?
