It seems like index.html was created by accident, a long time ago (7bf5a929), and it is ever since the only version of the site that is used. Looking at the history, this creates confusion, as there is e.g. _includes/head.html which gets edited but does not produce any change on the actual landing page (only index.html does).
I'd suggest to remove index.html and instead create a index.md as replacement. It should include all the changes that are now missing from v2.md, which itself seems like it's already half way done.
