Include stub Makefile.am in extension libraries. This should allow auto tools to build cleanly even if extension repo is not available.
Save aux array option added in case aux array contains time dependent data that should be saved before retaking time step.

I've merged the latest filament and iniparser fixes. Looks good to me!

Do we need a dummy CMakeLists? The CMake build doesn't know anything about the activeflux repo/directory, and so doesn't complain if it can't find it. @scottaiton can say more about this.

This was needed to silence the cmake vs. autotools CI check.
