Fix filament example:

Make sure mcapa is set to indicate capacity function in clawpack (how did this get unset?)
Remove nomap option; all examples should require manifold == T.
Add a bilinear square mapping as third mapping. This requires mi=mj=2.
add some Matlab functionality so that example parameters can be read automatically in Matlab.
