Updates to AGNI interface #99

Minor changes which allow AGNI to be run from PROTEUS.

This should probably be merged before we update PROTEUS with the new JANUS version. This assumes that SOCRATES is installed to SOCRATES/ within the PROTEUS folder. This might break some other peoples' workflows, but it will be necessary for JANUS soon anyway.
