Remove the need for command line options #17

Presently only a subset of options is available on the command line. It would be good to consolidate options only in the configuration files.

A bit of thinking needs to happen regarding verbosity. Preferably, FragIt dumps information that is needed and perhaps a quench option is probably wanted. I guess people want to see whatever FragIt is really doing by default.

I think I'' put a beta version out at some point so it can it the 1.9 milestone instead.
