Merge the feature branch into master. With these updates, all 5 modes of chemistry are working, although a serious memory leak still is present. This is the first Jason/GIT version that runs and yields reasonable results.

Also, I'd need @bena-nasa to chime in, but I think the memory leak is much less in MAPL 2.0
