it's just some "Press E to jump" glitch

to make it right

The man got stuck in the water in textures and no damage was done, and he could shoot at enemy boats

Get o the boat, start spamming E. You will get stuck in the textures and you will not be dealt damage

Sinking into the boat is unfortunately a source bug and probably cannot be fixed.

As for the other glitch that got him stuck in the walls, I am not exactly sure how it happens, perhaps Donkie can design a check, for now you should use the "!slay" command anytime such an occurrence happens.
