I have tried replacing both the controller and link hatches, rebuilding all multiblocks, spawning in new sets of everything, restarting the server, and even upgrading the drone tiers but nothing seems to work.

Implement some sort of force refresh button for all hatches and controller connection.

the ports seem to connect to the multiblock controller, even if the controller is gone

Probably something relate to chunkloading. Try updating to 2.6.1 or 2.7.0 nightly, there are several fixes to drone centre since 2.6.0. Will consider a force refresh button too.
