After the Vivaldi 5.3.2636.3/Chrome 100.0.4896.81 snapshot update, the sidebar is misplaced.

What do you mean?

Along with the sidebar misplacement, I'd like to inquire how to add this global media controls panel mod (https://forum.vivaldi.net/topic/66803/global-media-controls-panel) to work with Vivaldi GX. I've tried adding the code as a css file on its own within the Vivaldi GX UI mod and in the sidebar.css file until I realized it's Javascript so I'm stumped.

Read this on the "Adding Functionality" part, but so you know in advance, CSS mods (such as Vivaldi GX) are not the same thing as JS mods, and JS mods require to be re-installed whenever Vivaldi updates.

As referenced in the image below, it states "Turn Vivaldi's menu button to Santa Claus. Read the instructions in the text file about how to enable it". I never actually found any instructions within the files so how do you actually enable it?

That modification was available only on mod version 1.4. Either way, it doesn't work with newer versions of Vivaldi.

This is what the sidebar looked like before the latest snapshot update.

Update: The sidebar has lost its transparency and overlaps a portion of the left side of a webpage on Vivaldi 5.3.2643.3 image

You should mention that this is currently a snapshot version so maybe it will not be like that on the release.

It's been fixed in a late snapshot release, the only minor issue is the sidebar line.
