According to the schematic, the pinout for the joystick part you reference is incorrect for the current footprint.
Shem has 1 A 2 B 3 C 4 Common 5 D 6 Center
Part 1435776 has 1 A 2 Center 3 C 4 B 5 Common 6 D
I was not able to open your spreadsheet. Waiting for permission. Do you have the part number for the speaker? It is not listed in the BOM.
@hearoplane I just got into your BOM, and it is the BOM for V21. I am working on V31
Oh, it looks like the 'speaker' is just a piezo buzzer. I think I have something in my lab that will work if that's the case.

The Version 3 is still work in progress, so not everything allways up to date. I have a more recent BOM with the speaker and stuff. Will push tomottow. I have also been thinking replacing the joystick as it is end of production. Also I have more software I am working on. Then the Open Hardware Certificate Number is not the correct one. So please bear with me and dont re-share like this :)
