This is more an issue of Sparqlify, as the url encoding is/was not working as expected.

sparqlify-tool -P lgd-profile ontology should now produce RDF that loads with protege. What's missing is to re-deploy the REST api on linkedgeodata again. (But that's worth its own issue).
