Fix problematic repository layout. #48

This contains folder and repository cleanup. No functionality changes.

See individual commits for more information, but in brief these changes simplify deployment (bringing the repository to a more common and less problematic repository layout) and fix a few deprecated practices (python implicit relative imports & old exception syntax).
