For FACS based screens we usually sort two fluorescent bins and take the ratio to call phenotypes rather than comparing to the total population but both approaches are viable. Two papers talking about facs based screen design are linked below.

I'm closing this for now. There is a draft method for this type of analysis but it can be revised in future.
