Update `Cookbook.Rmd` to reference `inst/examples` #1677

Overview

remove hard coded examples in Cookbook.Rmd and replace with references to the examples in the inst/examples folder. closes #1668

Notes: Once #1655 is done, this can be updated to align with examples in inst folder and merged
