Fix cds #53

This resolves #48. If I find a more elegant way of handling options, I'll submit another pull request, but you can delete the fix-cds branch for now.

EDIT: this also resolves #55 after the addition of the cds-refactor code

@GiselleSerate, although the code in this pull request is not perfect, I think we've reached the stage where we can comfortably alias cd to cds automatically on install. What are your thoughts? If you agree, I will add a commit for it soon. Otherwise, I'll refrain.

I think that should still be a choice people make . . . I personally am a fan of doing it manually if that's your thing but I actually like having c and cds separate on my machine and feel that there would be a lot of people who would feel the same. I'll merge this, we can just put the aliasing in the docs if they want to do it themselves. (Or as an option in the install script if we want that.)
