Clean IndexAllDepotFiles option #171

make GitWorkingDirectory option work with IndexAllDepotFiles option
added some error messages
encapsulate Pdb parsing in a method GetSourceFilesFromPdb
update README according to @AArnott remark

(the diff is quite fucked up probably because of the indent change and the fact that I moved GitWorkingDirectory block)
