Fix auto dectection of .git repo #199

My previous MR should have been tested more. Sorry about that!

I now use all source files in case some are not in the depot (it happened to me with files coming from a source Nuget package).
I also fixed the auto detection with -a command line option (which I broke with my latest MR)

NB: this project clearly needs more test!
