ConfPrune routine is now modernised, rewritten to use NumPy arrays instead of Cython, and documented.

Reasons for change:

• Less dependencies to manage
• Easier to import
• Runs faster than Cython due to efficient NumPy code
• Removed unused code for readability and maintainability
