To have an alternative or automatically generated page organization method
apart from the structure created by explicit links, I would propose a
tagging system.
Each page has an extra field for tags. A page can have many tags separated
by commas. Tags can also have a hierarchical structure like work>projectA
(as in the Firefox bookmark addon GMarks). One system page in the main menu
shows all the tags defined so far. Clicking on a tag would call up a list
of all pages that have that tag.
