Change naming convention #26

Naming conventions are currently a bit mish-mash with '.', '_' and camelCase. I need to make this consistent.

Functions will be '_'
Parameters camelCase

I've fixed all the naming conventions. I did this in everything except some of the plotting and summary functions as these are pretty extensive and unlikely to change.
