Would like to know if I can use a stock Arduino Mega 2560 R3 for hosting a IMU 
(sparkfun) and use this software (firmware?) for building a quad platform?

I'm afraid not really.  That's missing a lot of functionality that's on the 
APM2560 including the radio mux.
