Corrected default filename, misc.

I don't think -lmpi (src/Makefile.am) is needed and complicates compiling with non-mpich MPI, it should not be needed when using MPI wrappers for compiling.

I'm also going to add the feature to start from a checkpoint since this is needed on Summit.
