Update how dependencies are specified in CI yaml #417

Now that many of our dependencies are available on PyPI, we should not be using git links in the yaml we use for setting up CI environments.

I am not sure why it's not picking up the codecov report, as we can see it in the comments above (and indeed coverage is not changed).
