Clean up code in preparation to submittion #292

Code clean up

rename the project file (as well as the repo on GH) (close #206)
linked to #278

R-Scripts

delete redundant folders and scripts
reorganise the scripts into more logical folders (remove projects and working scripts)
renumber scripts

Reports

delete
close #205

Functions

delete redundant function
format all remaining (lintr, namespace)
move some to more appropriate folders
close #204

Figures

delete old plots
move figures into the Figure folder
nest Extended figures into it
alter the scripts accordingly

Packages

remove all unnecessary packages
remove library() calls,
update {renv} lock file

Authentication

move the path to Data folder to secret.yaml

README

update the file to have more appropriate description of the project

I recommend @Vivian-Felde, you open the branch and look through the codes and folder instead of looking at the diff because it is a LOT of changes in structure
