BioPAX needs a place to store terms related to the experimental form of a gene in a genetic interaction experiment.
knock-out: The gene has been completely removed e.g. by genetic engineering knock-down''': The gene expression has been significantly reduced by introduction of an external substance, e.g. by RNA interference hypomorph''': The gene function has been significantly reduced by altering its sequence e.g. a temperature sensitive mutant over-expressed''': The gene expression has been significantly increased by engineering, e.g. by replacing the normal gene promoter with one that overexpresses the gene. *under-expressed''': The gene expression has been significantly decreased by engineering, e.g. by replacing the normal gene promoter with one that underexpresses the gene.
Discussion: These seem to be overlap somewhat with the 'experimental preparation' tree, but together, they mean something different than any existing branch. E.g. expression level overlaps with over-expressed. But are knock-out or hypomorph terms useful for physical interactions?
Thanks, Gary
