Command line options override job config options in hypernets_sequence_processor #125

@jkuusk - this now works on the latest commit to master. E.g.

hypernets_sequence_processor -j job.conig -i path/to/sequence

Would take path/to/sequence as the input directory, overriding any raw_data_directory in the config file
