Potentially major issues with the time/presentation stamps in that TS. You probably should run it through a stream fixer like VideoReDo before feeding to HandBrake.

I often have this issue as well. It happens with bluray, dvd, mp4 type contents. Sometimes it will clear up with patience, sometimes it doesn't.
It looks like your source is mis-reported as 29.97fps, so that would screw with the calculations. Streams are usually very error prone so estimation is a bit of a guess sometimes.

Left yesterday a long video for transcoding and expected it to be finished today. The video has not finished compressing, handbrake shows on the bottom bar the line:
Should I stop the video? At some point the generated file was 3.7GB and now it is over 6GB. The input video is a 15GB file, hard to share. When loaded it displays correctly to be 1h 16 seconds. Being at 60fps, the log says
expecting 108382 video frames
but60 * 3600 == 216000
, so I guess the negative times might be due to this and I simply have to wait for tomorrow?What version of HandBrake you are running:
Stable 1.0.7.
