I thought it was this vanilla bug at first, but this looks like a different thing.
Looking at the code, I think the game shows the AI core effect even if it isn't actually being applied (note that the faction name is printed in grey in the first screenshot, which happens when actual progress contribution is zero). To be sure, check the crisis overall progress bar (from all sources); is it actually including the +62 from AI core use?
I had a lot of cores in use at the time so 62 makes sense I think, 8 alpha cores running colonies and a bunch of beta cores in pretty much every building. I'd also seen a couple of hegemony fleets long after they'd been taken out. There were no other sources for crisis points as I'd either already done the faction mission or destroyed their colonies. The crisis bar had filled to between 200-300 but after playing for a while more after that it eventually reset to 0 so I guess it was just a temporary problem.
Probably fine then (and the Hegemony crisis is currently purely vanilla anyway, Nex doesn't touch it)
Just left the Persean League and noticed I'm still getting the Hegemony attention even though they don't exist anymore
