Improve the reproducibility of cazomevolve

Update documentation Use cli args parse instead of hard coded paths

Add subcommand structure and add docs for exploring seq diversity.

Merge into master. Then set up Read The Docs and check all works at this stage. Then create a new branch to test the sub comamnds for annotating CAZomes.
