Music just randomly stopping / resetting is an ancient bug that has been attempted to fix a bunch of times, which never succeeded. Something that helps mitigating this (but doesn't fully solve it iirc) is to have your music volume higher than in this picture:
The frog dancing in the floors is a feature.
Describe the bug In the Missile Pack Hornoad room (i.e., first Metroid in Vanilla), defeating this enemy and receiving its item caused the music to stop playing, and it did not come back when transitioning into other rooms. Refreshing from last save after saving fixed the music, and this did not happen again with any other encounters in the game.
To Reproduce Not entirely sure, I just missile shot it a few times and then the bug occurred.
Expected behavior Music should have resumed after the item jingle, as in the case of the Varia Hornoad encounter.
Media Should have recorded, my apologies. Hopefully others will have more details if there is ever a perceived need for an update.

Additional context P.S. In Area 5, there was one regular Hornoad on land (where you first climb out of the water and make your way to the door of the distribution center) that was stuck moving back and forth (as if it was dancing), and I am not sure if it was intentional because when trying to replicate this, it didn't happen again. If not intentional, this should actually be a feature, it's hilarious with Wonderwave playing in the background! Keep up the fantastic work, this is a great mod that features a lot of good Shinesparkers tunes. I also enjoyed the light humor!
