This PR renames the folders and notebook files that have spaces in their names (all of them).

This is the first/base PR. There will be several more PRs building on this one, all intended to add Sphinx documentation for notebooks, make installation and environment setup consistent, and to improve the management of existing vignettes.

This PR will nix #86
